Bomunsa Temple was founded by Muchak (無着) during the reign of King Gyeongsun of Silla, and as its later history is not transmitted, the detailed history of the temple cannot be known. According to the Bomunamchanggi (Record of the Founding of Bomun Hermitage), it appears to have been burned down during the Imjin War in 1592 and subsequently rebuilt. During its reconstruction at that time, Gwanseeum-bosal (Avalokiteshvara) was enshrined, and it was designated as a training ground for Buddhist practice, giving the temple the name Bomunnyeonsa (普門蓮社). Because it is located above Gukhyeongsa Temple (also known as "Araetgomunjeol" or "Lower Gomunjeol"), it is also called 'Utgomunjeol' (or "Upper Gomunjeol"). In 1930, Gang Sang-jun reconstructed it, and in 1971, the head monk Yi Baek-nyeonhwa (李白蓮華) rebuilt it, bringing it to its present state. Its main buildings include the Daeungjeon (Main Hall), Yaksajeon (Medicine Buddha Hall), Sansingak (Mountain Spirit Shrine), Yongwanggak (Dragon King Shrine), and living quarters.
